TM1000 missing at low elevation, low RPM

So I have a 2008 M1000 with an OVS turbo kit, and I've noticed all of a sudden that if I am riding between 3000' to 5000', my pto side cylinder acts like it is not firing between about 3800 to 6000 RPM. If i flutter the throttle and get it to clean out and get above that it fires on both cylinders again and runs great. I verified that it's only firing on one side with my EGT's. If the Mag side is at 900 degrees the PTO side will be about about 400 and you can watch it just keep dropping. I use a Pure Logic fuel controller that came with the kit. I make sure to shut the sled down and start it back up every 500 to 1000' in elevation change to make sure that the computer is fueling for the correct elevation. I put in new plugs and it didn't change anything. Any ideas what could be going on here?
 
DPalmer, I think you might be onto something with the stator being weak. I've noticed that my hand warmers (new) still don't get nearly as warm as all of the other people who I rode with. Yesterday, I tried to start up my sled and I have no spark at all. Sound like a stator? How do I go about testing it?
 
So, update here. I tried to start my sled earlier this week and it had no spark at all. So i tested the stator, and it read that it was just out of spec (according to one part of the service manual, another part of the service manual shows different ohm specs, go figure). So I replaced the stator, and I still have no spark. I checked the resistance on the coils, as well as the timing sensors, and everything checked out within specs. I took the seat off and checked everything to try and find a short somewhere, but so far I haven't found anything. Any ideas?
 
How is everything else acting?

Are you building fuel pressure when you pull it over?

Is the O2 gauge lighting up when you pull the sled over?

Does the tail light light up when you pull it?

Lets try to see how bad your electrical problem is.....and how many circuits it is effecting.....
 
I say you have a bad ground to your pure logic box. i had this exact issue. Pull wire off and wire brush it, use dielectric grease for re-install. cheers and good luck
 
I'll pull it off and use dielectric grease on it and try that, but it seems to have a good connection, it's not corroded at all and it is tight. My lights, EGT gauges, and tach all light up. I tested the output from the stator and there is power out of it for the charge coils, but still no spark. I am going to try unplugging the pure logic box and going from there. Any other ideas, though?
 
The pure logic box does not control spark...

are you sure you have no spark? did you lay the spark plug on the head and pull the sled over and watch it.......Cause it could have spark and your injectors are not firing.... If you pull it a bunch of times are the plugs getting wet?

Because I have seen this before on a few turbos. ..... the sled was getting spark but it was not getting fuel from the injectors.... Pulling the fuel box out of the loop and hooking it up stock will tell you if this is your problem....

If your getting power from the stator and you have power at the coils... How do you not have spark?

Do you have a bad key switch or kill switch messed up?

I wouldnt mess with the fuel system if you are not getting spark....On my 08 m1000 I had a bad temp sensor in the bottom of the motor that made the sled act funny like this and then eventually I couldnt get the sled to start... We put a new temp sensor in the bottom of the motor and away I went..... you may want to test the ohms on it....

Yes I pulled the plugs out of the head and layed them on the head to check to see if I was getting spark, and there is no spark there. I unhooked the kill switch on the handlebars, tried unplugging the key switch, tried unhooking the harness to the handlebars, everything. Still no spark.
