I'm rebuilding a 07 M1000 engine. I have the lower and upper case cleaned up and ready to go. I also have the crank ready to drop in. What is the best way to ensure you align the crank bearings in the proper location. By the looks of it I think you should place the upper case upside down and place the crank in, then make sure each bearing is "seated" properly, then silicon with high temp, and the install the bottom case. Does that sound about right? Do you need to use special silicon? Should you allow the silicon to "set" before you torque the lower case bolts? What about the big c-clips on the crank, should they be facing up or down? What is the torque specs for the lower case bolts? Is there anything else I should know? Thanks in advance.

You should just make sure the location pins line up and yes you need to use a silicone liquid gasket . Do note use silicone.

I used the Suzuki sealer from the dealer. There are small indentations in the bearing that you can stick a punch in to work the bearing into the pin hole. MAKE SURE you have the bearings seated before you tighten the case bolts or you will ruin the cases. I put a block of wood on both sides of the upper case turned upside down and dropped the crank in that way. I have successfully rebuilt 2 different M1000 motors. Take your time, and go slow. You'll be fine. I replaced every seal and gasket as well.
 
We just put mine back together last weekend and did it the way you described. clean the cases and lay the upper half upside down. there are pinholes in the 4 bearings 180 degrees from the actual hole to help you line them up on the pins in the upper half. make sure to install the c clip centering ring into that upper case half before dropping in the crank.

once you get the crank laid in the case half you can rotate the bearing races a bit to make sure each one seating into its centering pin. then before you put the bottom case half on, position the 2 centering rings with there openings 180 from each other and USE 1211 THREEBOND. its available at any kawi parts counter.
there is also a tourque sequence for the case bolts.
