Keep the stock intake, it's good for 500hp on the dyno. And it holds 12lbs of dirt. How much does your little cotton AFE hold? EFF-ALL.
EGR delete
Intake elbow is nice too.
Blue spring mod to keep your fuel pressure up. Low pressure KILLS your injectors.
CCV mod. Keeps the oil vapors out of the turbo/intercooler/intake
Get rid of the ford gold coolant, got with CAT ELC, EVANS ELC, MOBIL 1 ELC etc...

Is your engine still on warranty? There's lots of home tests you can do (powerstroke help website, bulletproof website videos) yourself so you got some ammo when you go into the dealer. You'd be surprised what could be wrong with your truck even with little or no symptoms. My degas bottle puked once this summer- had a bit of residue on the bottle below the cap. No other symptoms, no steam in the exhaust, no hard starts, only did it once and.... warranty! New egr- well not really. A new egr delete got installed instead. They found a couple bad injectors and a loose fitting at the back of the oil pump too, all warranty. Love it.
Educate yourself and fight for your warranty.
Change your oil and it's filter religiously. keep receipts.
Change your fuel filters religiously. keep receipts.
Use Motocraft filters. Parts Guy Ed / Horizon ford's online prices are the best. When it comes to injectors, ford wants those receipts more than anything.
And my last bit of advice: use fuel conditioner and lots of it. NADP in edmonton branded the Power-Up Gen 49D product.

Of all the stuff I've tried, it's worked the best. 100ml per tank. Diesel these is CRAP. Loads of water, dirty, low sulphur. Lube helps those injectors.
OR swap in a Cummins like a couple guys have done. You might have more room under the hood...
