Motor problems help

Hey guys I'm lost here. I recently transplanted my 98 700 rmk into a lightweight chassis. It was running strong prior to transplant. Now that it's in it will run but won't achieve the proper rpm's. With the track in the air I get 5500 on the ground it will crawl at best. I noticed that at idle i'm getting equal pressure from the dual pipes but around 3500 r's the magneto side is dropping off I believe that cylinder is misfiring or not firing period at mid r's. I just did a compression test i'm 110 on both cyclinders on a cold motor. Any ideas or help would be greatly appreciated. Theirs still snow here and I would rather be ridin than wrenchin.

Did you use all the electrics from the 98 motor when you transplanted or did you use them from another motor?
