I've got one of each, after really lookin these over geometriclly they eyeball the same. Is it just in subtle differences in a-arm length and spindles? Minus all the bolt on stuff is there a difference?

07 was the first year of the RAW IQ Chassis. The RAW chassis stripped down all the extra plastics and relocated the cooler. Take a good look at both of your sleds tunnels...the 07 cooler is built into the top/center of the tunnel. The spindles also changed, but then again they changed almost every year since 07.

Lets just say 06's are good but 07 an up are the best..... Alot of changes have been made. between skis spindles coolers bars front ends.....it goes on.
The 05-06 are a tougher sled all around, a-arms, rear tunnel sections, a little heavier but alot stronger. IMHO, better boards or similar, 08+ spindles, diff skis, and the new 09 front end will make a ton of difference. If you are starting with a 600 base you have alot of options for powerplants. 600HO Carb/CFI, 600 IQR, 660 Carb/CFI, 685 Carb, 700 CFI, 770 CFI, 800CFI/800BB Carb, 800 Carb(600 IQR base), 840 CFI(700 Base), 860 Carb(600 HO base), 860 CFI, 910/950 BB(800 BB Base), single pipe/twin pipe/turbo it all fits, the small blocks are a bolt in opperation (basically), BB will need a motor plate and pipe(s) fitted.
755/866 base is also a solid starting point, the 755 can be fairly easily upgraded to 866,
theres a 975kit(carl's) for the 866, 1140 if you have deep pockets. These motors respond well to mods and when well set up are good options and can be done cheaply and the entry cost is well below that of even an 07 600, they can be found new for sub $6000.
The other option is the FST, these are incredible when modded but have issues that can't be moddded out of them, but if a guys on his toes with maintenance and is willing to follow the path less travelled theres an underground following with some awesome gains with simple ECU tuning and some watercraft (same engine) parts.

I just know that the 06 handles like crap compared to either one of my 07's. So long story short do i sell the 06 and start over or buy a new front end and ski's for it? The coolers and what not don't bother me a bit Just wanting to make sure I'm not kickin a dead horse.

whether you have an 06 600 or 900, the spindles have to go. Changing them out to 08 or newer will make a world of difference to the way the sled handles. Much less steering effort.
Look for used take offs from 08 or newer. Lots of guys bought Holtz front end kits and have the 08 spindles laying in their garage. Should be able to pick up a set for $100 if you are patient.
Make sure you have Gripper skis as well.
Other than this, the 06 is pretty much the same chasis. I have two 06 sleds and love them.

The suspension geometry as far as positioning relative to the rider has not changed, if you change the front end to a newer setup, it will handle like a newer sled, also change the front track spring to the 225# from Carl's. Re-sale on that style sucks, and demand is high for the raw. You will save money by doing updates as well as make it easier to sell later on because an informed buyer will see that you have mad worthwhile improvements. I have seen unmodded 600 RMKs for under$3G US
The foot placement is different. 07 and new your feet are a few inches to the rear of the sled. 05-06 your feet are close to the front. Maybe it just me but on the newer sleds they jam my toes going down hill and with out better boards they completly fill up with snow. My 06 could be better, but at least it will melt the snow into ice and i can kick it off.
