Depends on the material. I was going to powdercoat my tunnel (7075-T6) and then read this http://digitalcommons.lmu.edu/cgi/viewcontent.cgi?article=1009&context=mech_fac. Similar studies/testing/articles yielded similar results.
I will be painting my tunnel, but mostly because it's .040 and I can't afford to sacrifice any strength.
I've had three complete sleds powder coated and never had a part fail because of it. Does the heat from PC affect it, absolutely. The proof is in the testing. But I don't think you'll see a problem and I certainly wouldn't worry about, it's not a fighter jet.

Powdercoated the boards on my 13 and 14, no issues with either.
