Any ideas?!?!

2009 D8. Sled has brand new yellow injectors new cylinder piston kit from indy specialties new fuel filter new throttle cable new tps sensor (adjusted by local polaris dealer) new egt sensor. I was ridding this weekend doing the typical break in for new top end and sled was running great. After about 10 15 miles it sounded like i fouled a plug and only running on one cylinder. I half expected to foul a plug with turning up the oiler and having put a quart of oil in the fresh gas so i stopped and put brand new plugs in and it will start and idle but it seems like its in some kind of limp mode or something. No check engine lights or anything. Sounds like running on one cylinder. No lights flickering or gauges out. The voltage gauge has been about 2 bars below full for last two seasons. Both cylinders have compression and spark. I started it again today after it cooled down for over 24 hours and no change. Anything you can think to look at?
 
With it running pull a plug wire and see which cylinder is not burning. Then swap wires around to see if is an electrical problem. If it follows the wire it is electrical if it says in the same hole then you have a injector that might be giving you problems. Does the miss go away if you bring the rpm above 5500 ????
 
So i just started it up and pulled the mag side wire and no change. Pulled pto side wire and sled will die. Swap wires and same result. Both wires connected and bring up to 6900ish rpms and dont clear up. I really dont think i should keep firing this thing up if mag side is not firing for fear of no fuel or oil for lubing. Will it hurt running like this to continue trouble shooting?
 
seeign as the problem doesn't follow the plug wires, i'd pull the ECU connector and check for a bent or damaged pin in the connector. check the injector connectors, disconnect/reconnect and see where that lands you.
 
Any update? My assault just did this but mag fires and pto doesnt on mine. No engine codes either. BOTH cylinders are producing spark. Pto side does get damp on the plug it just wont ignite.
 
Had an 11 pro that I did the top end rode it for a bit and it would only run on one side..did all the electrical tests still the same found out the reeds were bad on that cylinder..
 
Sorry for no update i have been very busy and tearing up the mountains with all the snow we have this year!!!

Garlic Bear o Garlic Bear where were you when I needed you!! After countless hours testing and retesting all electrical stuff I decided one night to grab a case of brewskis and some wrenches and dig a little deeper. Guess what, just as Garlic said I sucked a few reed pedals on the mag cylinder!! Went and bought 2 new oem reed assemblies and she runs like a champ now! In fact now that every thing has been replaced I had to add weight to primary!! Pulling 10-64 ground to 10-63 weights at 8300 to 8400 RPM all day at 7500 feet!!!
