A VERY Frustrating 600

Hello all! Hope everyone is still enjoying some good spring riding. I have a dilemma with my 600 that I havent been able to solve all winter and its driving me nuts!
I have searched all over this and other forums, tried a lot of different solutions only to be left scratching my head. The problem that plagues my 600 mountain cat efi is a nasty bogging problem that only occurs after I ride the sled for around 15 minutes. And the problem seems to get worse every time I "fix" something and take it for a test ride.
Yesterday I took it for a short ride and for the first 15 minutes it had all its power and complete throttle response. Then it backfired once and started bogging anytime I touched the throttle. After turning the sled off and waiting for a few minutes the sled would fire up, run at a low idle for a few minutes and shut off. and I had to get towed back to the truck by a polaris :(
Here is what I have done so far:
-Checked and disconnected the throttle safety switch
-Inspected and sealed the airbox. The only intake is thru a two-stage prefilter snorkel. Everywhere else is sealed
-Siphoned the gas out and added 91 octane from Shell with 6 oz SeaFoam
-Replaced clutch weights (blew up the bushings in the old ones)
-Inspected all rubber housings

I have noticed that my headlights dont work (this could be from rear ending my buddy because he decided it would be cool to take his brake light off) and the light on my tach flashes from time to time.

So where do I start? What do I do? I want to sell this thing because I need an 800.

Stator? Or a grounded wire thats not supposed to be or a wire thats supposed to be grounded that isn't.
 
I would check the wiring harness,, I read on another thread that the 1m 900 has a harness rub issue some where near the tank. This is basically the same chassis. If you hit your buddy hard enough to put the lights out maybe it's the conection at the hood down by the hinges..
