will a motor run on its side

Sure, if it's carbed, getting the float bowls level will be the hardest part I think.

Couple of years ago I watched a Dragon 700 laying upside down in a big trench idle for 5+ minutes while it's owner shoveled a spot to roll it back over to.

Long periods of time would be a concern for proper oiling if you aren't premixing.

I think the biggest problem would be side load on the crank bearings. For the crank to run in vertical orientation, at least one end of the crank needs to have a tapered roller bearing with a tapered race, or ball bearings with upper and lower races to support the weight of the crank and whatever is attached to it (clutch).
