When changing the intake what do you do with the small coming off intake (one to intercooler, one that goes in the back of stock intake?

Not clear on which line you are referring to - if it is the 5/8" hose from the valve cover, using a K&N breather filter works fine. If it is the small reference line from the intake 90, it goes to the intercooler... a pic of what you are referring to would help a bunch.

The larger line is the crankcase breather.
Most people run a ROV (roll over valve). It's actuated by the tether and closes the line when the tether is popped. Without it you could drain a lot of oil out of the breather if the sled stays upside down for any period of time. Wouldn't recommend the filter because of the chance of the filter getting some moisture in the membrane and then freezing making it not able to breath...
