So I bought a used kit and when I mount it up, where the holes line up on the front clamps are about an inch higher then being flush to the bottom of the forks...will this cause issues?
Should I somehow fill them and drill new ones, or is this ok?

Just drill new ones.
I had two holes in mine that were touching but there was a little bit of material in between them in the middle. Held all season. I say go for it.
It would be nice if those clamp bolts rode in a slot and then a had some kind of locking mechanism so a guy could adjust the trail of the ski. You only really get one chance to get the ski placement correct when you drill the holes then you are screwed if its off. Might have to design something for that.
