Engine swap 98 xc 700 motor in 04 switchback 700 chassis, Need Help

I am in the middle of swapping a motor from a 1998 XC 700 into my 04 Switchback 700 chassis and I noticed while prepping the engine the thermostat housing on the 98 motor has the elbow facing the wrong way and there is no pipe nipple on the bottom of the head (see pics) What are my options? Can I make a hose go into the bottom like the other head (I noticed there was a plug)?

I am also wondering if I can swap the flywheel, Stator, sensors, oil pump, etc. from the old engine into the new engine and have PERC? I've read about it being done with engines from gen 2 chassis, will it work with my motor? I don't have the wiring harness from the XC, just the motor so I think that may be my only option.

What has to be done to use the mikuni 40mm rack carbs with the xc 700 motor (has slp boost bottle) because I don't have the carbs from the XC.

Will I need my cdi reprogrammed because my new engine doesn't have VES?
