Engine light question--06 800 Rev

I have an 06 Rev 800 and have recently went through a complete rebuild. It has 4 rides on it and runs great. I was just in McCall, Idaho and was running premium 94 octane gas from 6000-8000 feet. The little yellow check engine light started to blink for no known reason. I was not over-revving and cannot imagine that it was knocking. I had the computer checked at the dealership there and they cleared the codes. It then came on again the next day going down the trail and was able to watch it closely. I was slowly increasing the RPM's from 7000-8000 and it popped on at 7500. When I shut it down and re-start it, the light is off but then as I ride, it will start blinking again. Any ideas???? It always ran great but was very concerning to me.

i have an 06 800 and have been having similar problems and more. my sled started running like crap with the light flashing. the dealer said the sled wasnt sending out any problem codes. i put a new relay in it and the next ride was problem free for engine performance. but it was beeping at me irreguarlly. when i got it home and off the truck it was flashing the light at me and beeping. little frustrating.
 
check all plug in on the engine including the airbox also put electrical grease in the main plug in that goes to the mpem, Usually its something not getting contact also check the knock sensor
 
Beeping

Last spring my 06 800 did a lot of beeping and the dash lit up like a christmas tree. Took it to the dealer and they replaced a 3 pole connector under the hood that had broken two posts. Was intermitently giving me every code and light in the book. Dealer said that is common problem on this particular sled and they have replaced a lot of these connectors. Can't tell you which connector it is-sorry. Someone told me there is another connector that runs near the throttle cable and that one also will short things out. Another wire under the seat that runs to the tail light can short out and cause code issues. Mine gives me a double beep when I land after jumping and I suspect it is that wire. No big deal but annoying.

Thanks for the ideas. I did put a single SPI piston on the mag side and the PTO side is stock. It was supposed to be a stock replacement. That couldn't be causing a slight vibration at that RPM could it?
My cousin thought that it may be just a little bit different weight and cause the knock sensor to light.
