I noticed on my King Cat that it need to have the engine tipped up a bit to have it straight with the jack shaft. I know most use the alignment tool, but that doesn't work for both directions.

You can take your secondary off and lay a flat bar on it and rest it on the center of the primary, then tip the engine until it lays flat on both. Mine was off some, but very little and when I tighten up my homemade torque rod it holds nice and flat.
 
One thing to consider and talk to your tech about is if the motor is tipped down and forward at stop, it will most likely pull up and back under load. So the question becomes do you/they want correct alignment on the shop floor or on the hill in a big chute?

I would guess each manufacturer and each sled for that matter has its own particular prescription (and tools I am finding) to achieve this perfect set up. Before you go shimming, spacing, grinding, or mounting, I would talk to a good tech who is mod savy on your particular sled.

Yeah, but...................

Most of the alignment issues I've seen, the alignment gets worse under load. You're right it changes and you can set it up to get better under a hard pull.
Kinda' like leaning into the wind so you don't fall over.
