I have an 09 Yamaha Nytro that I hit a tree with on the left side of the sled. I am getting about .003 of runout on the crank. Is this enough runout to even worry about?

The PTO shaft on a Nytro is not the end of the crankshaft. There is an internal splined coupling so if something is bent chances are that you wouldn't be changing a crank.
