Casting marks on the back side of the primary may be causing mis-measurement. Remember this is a cast primary, the back side is not machined and may vary in thickness. The e-start clutch is machined on the back side making it thinner. That‘a why I built the alignment bar, you utilize a consistent machined surface.
With the keystock method you will need to pay close attention to your witness marks for proper alignment.
