03 900 wiring problems

I PUT MY 03 900 ENGINE INTO MY 07 M1000 CHASSIS. I CAN GET THE ENGINE TO FIRE RIGHT UP BUT HAVE TO PULL THE YELLOW WIRE WITH A RED STRIPE TO THE STATER TO KILL IT! I HAVE UNPLUGGED JUST ABOUT EVERYTHING I CAN THINK OF! IT WILL START WITH ALL HANDLE BAR WIRES DISCONNECTED! ALL WIRES TOO HOOD AND KEY SWITCH, POWER VALVES EVERYTHING DISCONNECTED EXCEPT CDI, EX-VALVE CONDENSOR, EX-VALVE REGULATOR AND COIL!

The 2007 m1000 chassis control unit and all other parts of the sled are DC voltage. The 2003 900 motor is a AC motor so nothing on the old sled will interchange. This is my guess whats wrong.???
 
It should run with the engine isolated from the chassis wiring. Grounding the purple wire in the four prong plug that comes out of the engine or in the three prong from the CDI box to the kill switch should kill it. I think the yellow wire with the red stripe goes to the power valve condenser or regulator and will also kill it. You may have to cross breed parts of the wiring harness from the 1M to get things to plug in. I have put handlebars from a newer M on a 1M but I don't remember exactly what I did to get the wiring hooked up, but I think it only took about 5 wires from the 1M wiring to the M handlebars to make things work. The purple kill wire, power for the handwarmers and lights, high and low beams back out and a ground. Hope this helps
